on time은 '정각에, 딱 시간에 맞춰'라는 뜻으로 사용하고 in time 은 '늦지않게, 제 시간안에' 라는 의미다. 참고로 in time(제시간에, 늦지않게)의 동의어로 in a timely manner[fashion]을 쓸 수 있다. Ex) Of course these projects will be done in a timely manner. 물론 이 프로젝트들은 적절한 때에 마무리가 될 것이다.
